1. Some gesture interferes with App Exposé
Workaround: You must either disable App Exposé or change it from 'Swipe down with three fingers' to 'Swipe down with four fingers'. (Open System Prefereces -> Trackpad. Go to More Gestures tab. Change the option under 'App Exposé' from 'Swipe down with three fingers' to 'Swipe down with four fingers').
2. The OS's built-in pinch-to-zoom, rotate, swipe between pages stop working
This behavior seems to be caused by One-Fix Two-Slide-Down/Up, One-Fix-Press Two-Slide-Down/Up gestures. Currently, we're still investigating and part of the problem could be due to the new OS. Users have suggested following hacks to get those gestures back: 1. Toggling random gestures in the Trackpad Settings. 2. Use Character Gestures. 3. Do the 'Notification Center' gesture (Swipe left from the right edge with two fingers) a few times. 4. Swipe Leftward from the right edge then rightward from the left edge.

If the problem still occurs, it can be due to a conflict with third-party software. The issue is likely to be caused by Event Taps, which is a programming device used to observe and alter the stream of low-level user input events in Mac OS X. jitouch as well as many other applications such as Cinch, TextExpander, BetterTouchTool, MagicPrefs, Typinator, Right Zoom, PopChar, VMware Fusion are using Event Taps. If the problem is due to any of those applications, using jitouch can make the problem occur or occur more frequently. The reason is that jitouch sends keystrokes to the OS and some keystrokes are captured by one of the applications which improperly alters the keystrokes and causes the unexpected behaviors in the OS.
People who don't use jitouch also reported this issue with other software, for example:

The developer of Cinch has created a tool to show what applications are using Event Taps: http://www.irradiatedsoftware.com/files/EventTaps.zip.

You can download and run the application. Then try quitting applications that use Event Taps, and see if the problem is fixed or occurs less frequently. jitouch may not cause the space-icon-not-disappearing problem but may trigger some other applications to cause the problem.

Keyboard freezing problem is also caused by Event Taps. If one of the applications that use Event Taps crashes, any keyboard or mouse input will be locked up in the system event queue and will not be sent to the OS. Again, if you encounter the keyboard freezing problem, please try quitting applications that use Event Taps using this tool http://www.irradiatedsoftware.com/files/EventTaps.zip. For Trackpad, if your MacBook was purchased after 2008, chances are it will work. However, the best way to determine is to try it.
